We define our shipping rates on a product/SKU level. Some of the products have free shipping and some are setup with $12.99 flat rate shipping. We would like to setup a method - possibly a business rule? - so that if someone places an order that has a combination of items that are setup with FREE shipping and items with the $12.99 flat rate shipping that the entire order will ship for FREE. Any suggestions are welcome.

As an aside, for a temporary fix, I setup a promo code that our sales representatives are able to enter when they are handling orders over the phone; however, it still does not help our customers who are placing their orders on-line.

There's no combination rule like that available in the shipping calculation. Usually when people have a situation like that they would want to charge for those that have a fee in shipping and let the others be added for free.
Have you thought about just changing the base price on the items that have a charge for shipping and just make all of the items free shipping? You could even give a discount code available to apply when buyers purchase multiple items.
You might be able to set up a promotion code that would do it, setting it up to give 100% off shipping when "certain inventory items are part of the order" and then you include all of the items that have free shipping in that list, but I can't be completely positive there. It would still be a little confusing to buyers, even if you have the promotion be automatic because they're going to see a shipping charge at first that later goes away as the promotion is applied to their purchase. Having all of the items be free shipping up front would be much easier to explain to buyers.
The items that have a flat-rate shipping fee are our lower cost items and the shipping fee is expedient when they are purchasing those items alone or a set of those items; however, when they are also purchasing some of our higher cost items that have "free shipping" as a basic courtesy to them we are wanting to enable free-flat-rate shipping on those orders. I do not know if that makes sense.
Your recommendation of a promotion code is very similiar to that which I have already setup for our sales techs to use until a better process can be found. As for linking it to products based on their shipping fee, it appears that the CA Promotion code limits us to segmenting our products based on their Classification, which is not a practical means for us to segment our products for this purpose. Any other recommendations?

If you're not going to be able to use the class, then you're just running into a limitation of the capability that's there. You might instead want to look at the Premium Webstores option, which may have a feature like that. I have no idea if it does, but it could be something to look into.
We are using the Premium Webstores option and I do not see any additional tools to assist us in this goal. As you noted, it appears that we are reaching (yet another) limitation of this product.
Perhaps this is something that can be noted for expansion and more flexibility in future releases/upgrades??

It's not that it's wrong...just that this is a better place for discussions that involve the premium webstore. I was assuming you meant the standard webstore when the post was in the other forum, and since I know that system a lot better than the premium webstore then I was tailoring my responses to things that were possibly relevant there but not as useful to you.
